Yes, there are real links within some of my .js coding but how could
this be considered a link?

If Google counts .js instruction lines as links my site is going to
wind up being penalized for broken links when there are no broken links
on my site. I use Xenu regularly to make sure that I have no broken
links. And I do 301 redirects for links that Google lists as 404
errors that may be pages which are listed incorrectly on other sites.
